You have to determine exactly where they are. Soffit or attic. Put a cracker in the attic, smeared with some peanut butter. Check it every 12-24-36 hors, see if it's taken. If it is, trap in the attic, use a 1040.
If it's the soffit, the very best way (it's expensive!) would be to rip out and open the soffits - they won't like that.
Leave them completely open thru the winter, next spring make sure everything is cleaned out, paint the INSIDE with two coats of exterior alkyd-based primer and at least one finish coat of paint, two is better. That gets the smell out.
Then re-erect the soffits.
If you leave the smell in there, they are likely to come back.
In the meantime, get a couple of 1040 traps and start trapping every squirrel you can, put each and every one down.
If you do all that, you will handle the problem.
