Check for two entrances. Most rodents have a primary + secondary entrance to their homes. Even those little drays they have in trees have 2 access points.

If you've gone up on your roof and havent found the hole. Also check behind gutters. Especially any that may have sagged down. The soffits tend to be soft due to moisture and the squirrels can chew through there. It's also difficult to see from the ground as the gutter blocks the hole.

But I'd do as John says, check the vents first.
